I think the single biggest error of my ways was misunderstanding of the behavior of the roaches on the floor. The special rule reads "While there is cheese and no mice on the counter top, the roaches there (emphasis mine) will not move as usual toward the mice."
Since not all of the roaches go rushing toward the counter-top, it's unlikely that Brodie will just show up and take them all out in one fell swoop. This fixes a lot.
Also, I didn't pick up on the fact that behavior will change if a mouse makes it to the counter-top.
These two things change the situation drastically and make it unlikely that a player would find themselves dealing with Brodie and no roaches on that level.
Not moving Brodie's initiative card up was a game-mechanic mistake but I've come to realize that those happen from time to time. I'll correct it on the next play-through!
